I believe Recalculate fixes it, but when using the Table target (default is Sheet), it doesn't seem to add new rows to an existing table. In Excel I setup a table beforehand (Added data and used Insert > Table).

Excel writer
File: Existing file with empty table
Type: Table
Sheet name: Sheet1:Table1
Add data to existing > Either one. Clear probably shrinks the table to 1 row.

Then when running, it doesn't grow the table. Rows 2+ (technically 3+ with header) don't get included in the table like what would normally happen if you added data to a new row in Excel yourself. Since I have formulas that reference the table column names, it gives a reference error since they are now outside of the table.

I am struggling to understand the issue to be honest. I have created a very basic example and it is working as expected.

Table is expanded

It takes a lot of time and effort to retest everything.

If you still having difficulties can we ask you to create a basic example for us

Source file, target file ,transformation and attach it here.

Having a formula is a key part of it, it seems. Attached a sample, where all files go in C:\Temp. When a row gets outside the table bounds, it can't calculate the formula and fails. I assume it extends the table at the end of the row later on, which is causing issues in this case.
I want the formulas to reference the current row, and using table columns is the easiest way to do that. Otherwise, using & ROW() sounds like a pain for each cell reference.
