Can I have multiple etl instances on the same server, working with the same or different etl sql databases?
one instance doing production data preps
the other running production data load

It is possible to run packages in parallel.
Our software can only connect to a single repository

So, I could have 2 instances on the same server, pointing to the same etl database, but not different etl database

I am really struggling to understand your question.
What is your definition of instance?

You can have only one agent per server.
An agent can connect to only one repository.
An agent can only start execution of packages/import/scripts stored in one repository.
An agent uses vpr.exe for packages/import/scripts execution.
the agent may start multiple vpr.exe's
For example, one vpr.exe may run package 1
another one vpr.exe may run package 2
That would be two instances of vpr.exe running two packages in parallel
