The log is from our Server which is running the background Agent and services. I recently upgraded and renewed our license at the same time. All of these services were stopped and restarted during this process. But to check I just stopped and restarted them and ran a dummy package I have, and the variables continue to be written.

We ran some tests and we were unable to reproduce the problem.
After you change the Write Variables, it will not take effect until you close the interface and start again.
This is not very convenient for the user so we will change this behaviour in the next release
